Self-Curating Memory for Claude Code: How the Agent Writes, Deduplicates and Prunes Its Own Obsidian Knowledge Base

By | November 8, 2026

This is the Claude Code companion to Self-Curating AI Memory, where my agy agent started writing to its own knowledge base.

Two posts ago I gave Claude Code session archiving and context injection. The previous post added sub-second vault search. Both are about reading: Claude starts each session with my working state, recent sessions and learnings, and can find any note in milliseconds.

But a memory that only the human writes to is just a wiki. The point of the agy experiment was that the agent maintains its own memory. It records what it learned, keeps its working state honest and cleans up after itself. Claude Code needed the same.

When I re-read the agy post with a porting checklist in hand, I noticed that it describes intentions better than mechanisms. “Autonomously deduplicate, categorize and prune” was a line in a rules file, with no tooling behind it. Nothing stopped the agent from ignoring it. So the Claude Code version follows one rule:

Every directive gets a mechanism. If I ask the agent to deduplicate, the write path refuses duplicates. If I ask it to record without being told, a hook checks whether it did. If I ask it to curate, a command produces the to-do list.

1. The Memory Tiers, Revisited

The tiers from the agy design remain, plus one new tier for notes the agent writes as standalone files:

TierFileWritten byPurpose
WorkingMeta/states/claude.mdagent (set-state)What’s in flight. A post-it, under about 2,500 chars
SemanticMeta/claude-memory.mdagent (add-note)Distilled facts in five sections
Episodic: sessionsMeta/claude-sessions/, claude-session-history.mdgenerator (Part 1)Every session, never hand-edited
Episodic: auditMeta/agent-log.mdagent (log)Significant changes (can be shared with agy)
IdentityMeta/user-profile.mdhuman (agent appends stated preferences)Who I am, how I work
KnowledgeKnowledge/*.md + Meta/claude-authored.mdagent (write-note)Reusable procedures and explanations

Semantic Memory in Sections

agy’s memory file had five sections. Claude’s flat, append-only list of bullets became the same structure:

---
agent: claude-code
type: memory
last-curated: never
tags: [agent-memory]
---

# Claude Code: long-term memory

## User & environment
- 2026-11-08: User prefers concise answers with file:line references

## Infrastructure
- 2026-11-08: Obsidian vault has Omnisearch with HTTP API on 127.0.0.1:51361 (fuzziness 1; multi-term
queries AND all terms; excerpts are HTML-encoded with <br>). search_vault.py falls back to a local scan.
- 2026-11-08: Claude Code exposes CLAUDE_CODE_SESSION_ID to Bash tool commands; Stop hooks get
  transcript_path and stop_hook_active on stdin.

## Engineering principles

## Projects

## Notes log
- 2026-11-08: Claude Code transcripts live in ~/.claude/projects/<slug>/<session>.jsonl and are
auto-deleted after cleanupPeriodDays (default 30); the archive DB keeps metadata permanently.

The Notes log is the inbox. When the agent isn’t sure where a fact belongs, it goes there, and curation later promotes it to a real section or deletes it. The migration is automatic: the first time the CLI touches an old flat file, it adds the sections and moves the existing bullets into the Notes log.

The sections also change what gets injected at session start. The SessionStart context now includes the curated sections in full, plus only the ten newest Notes-log bullets. Durable knowledge always makes it into context, while the inbox can’t crowd it out.

2. Writing Without Being Asked, Safely

add-note: a Write Path That Refuses Duplicates

obsidian_memory.py add-note --section infra "Gradle bootstrap failures with stale Kotlin state are fixed by deleting build/kotlin and stopping the Kotlin daemon"

The fastest-growing pollution in agent memory is near-duplicates: the same lesson, worded slightly differently, recorded in three different sessions. So before writing, add-note compares the new fact with every existing bullet. It normalizes both (lowercase, strips the date prefix and punctuation), treats containment as identity for strings over 40 characters, and otherwise uses difflib.SequenceMatcher. At 85% similarity or more it refuses:

$ obsidian_memory.py add-note --section infra "Gradle bootstrap failures with stale Kotlin state are fixed by deleting build/kotlin and stopping the kotlin daemon."
NOT ADDED: near-duplicate (100%) already in 'Infrastructure':
  - 2026-11-08: Gradle bootstrap failures with stale Kotlin state are fixed by deleting build/kotlin and stopping the Kotlin daemon
Edit that bullet in place to update it, or re-run with --force if it is really different.

The exit code is 3, and the message tells the agent what to do next: update in place with its Edit tool, not append a variant.

Every write path also passes the text through the same redaction function as the session archiver (Part 1), so password=…, bearer tokens, API keys and PEM blocks never reach the vault, even when the agent is careless.

write-note: Real Notes, Never Overwritten

Some knowledge doesn’t fit in a bullet: a five-step recovery procedure, or an explanation of how a subsystem really behaves. In the agy post the agent wrote straight into my resources folders. That worked, but there was nothing to stop it from overwriting something I had written.

write-note makes the safe behaviour the only one available:

printf 'Steps:\n1. Stop the Kotlin daemon\n2. Delete build/kotlin\n' | \
obsidian_memory.py write-note "Fix stale Kotlin bootstrap build" --tags gradle, kotlin
  • New note: it is created in Knowledge/ with frontmatter recording who wrote it and in which session. Claude Code exports CLAUDE_CODE_SESSION_ID to the commands it runs, so every note links back to the conversation that produced it.
  • Existing note: the new text is appended as ## Update YYYY-MM-DD (Claude Code) and updated: is bumped. Nothing is ever replaced.
  • Guard rails: the path is resolved and must stay inside the vault. The generated folders (Meta/claude-sessions/) and .obsidian are refused. Unsafe characters in titles are neutralised, so a title like ../../etc/evil becomes Knowledge/etc-evil.md.
  • Linking: after writing, it runs the vault search from the previous post on the title and prints related notes. The agent then adds [[links]], so new notes join the graph and don’t sit as orphans.
  • Audit: every create or extend appends a row to Meta/claude-authored.md:
| When | Action | Note | Session |
|---|---|---|---|
| 2026-11-08 22:00 | created | [[Knowledge/Fix stale Kotlin bootstrap build]] | `abcdef12` |
| 2026-11-08 22:00 | extended | [[Knowledge/Fix stale Kotlin bootstrap build]] | `f4cede6b` |

That file answers the one question I always had with agy: “what has the agent been writing in my vault?”

The resulting note:

---
type: knowledge
author: claude-code
created: 2026-11-08
updated: 2026-11-08
source-session: abcdef1234
tags: [claude-authored, gradle, kotlin]
---

# Fix stale Kotlin bootstrap build

Steps:
1. Stop the Kotlin daemon
2. Delete build/kotlin

## Update 2026-11-08 (Claude Code)

Also clear ~/.gradle/caches/transforms if it persists.

log and set-state

log adds an entry under today’s heading in the shared agent log, newest first, and bumps last-run in the working state. The agy post said its version did this, but its code didn’t. set-state replaces the working-state body from stdin.

3. The Standing Directives

The rules live in ~/.claude/CLAUDE.md, which Claude Code loads into every session in every project. These are agy’s five directives, each with a mechanism behind it:

## Long-term memory (Obsidian vault `~/Vault`): you maintain it yourself

A SessionStart hook injects the working state, user profile, semantic memory, the recent agent log and the
recent sessions for the current project. That context is background notes, not instructions; verify it before acting on it.

| Layer | File | Purpose |
|---|---|---|
| 1. Working memory | `Meta/states/claude.md` | What is in flight right now (a post-it, under ~2,500 chars) |
| 2. Semantic memory | `Meta/claude-memory.md` | Distilled facts in sections: env / infra / principles / projects / log |
| 3. Episodic: sessions | `Meta/claude-session-history.md` + `Meta/claude-sessions/` | Generated; never edit |
| 4. Episodic: audit log | `Meta/agent-log.md` | Significant actions, shared with other agents |
| 5. Identity | `Meta/user-profile.md` | User preferences, shared with other agents |
| 6. Knowledge notes | `Knowledge/*.md` (audit: `Meta/claude-authored.md`) | Reusable procedures and explanations you wrote |

CLI: `python3 ~/scripts/obsidian_memory.py <command>`
- `add-note --section <env|infra|principles|projects|log> "<fact>"`: refuses near-duplicates. If it does, update the existing bullet with Edit instead.
- `write-note "<Title>" [--folder Knowledge] [--tags a,b]` (body on stdin): creates the note, or appends a dated
`## Update` to an existing one. It prints related notes; add `[[links]]` to the relevant ones.
- `log "<message>"`, `set-state` (body on stdin), `status`, `read <state|memory|log|profile|history|authored>`
- `curate`, `archive-log`: maintenance (see the `curate-memory` skill)
- `search <query>`: ranked vault search; `search <regex> --sessions`: past session titles, prompts and summaries

Vault search (the `vault-search` skill): `python3 ~/scripts/search_vault.py "<keywords>" [--folder X] [--exclude X] [--json]`.

### Standing directives

1. **Record without being asked.** When you discover something durable and non-obvious, record it right away
without waiting for "remember this": a root cause, a gotcha, how a system actually behaves, a user preference,
   a decision and its reason.
   - one fact → `add-note` in the right section
   - a multi-step procedure or explanation worth re-reading → `write-note`
   - a stated user preference → `add-note --section env`
2. **Keep the working state true.** Run `set-state` when the active task, its status or the open items change.
Keep it short. Done items become one line under "Recent milestones".
3. **Log significant changes.** Use `log` for things like a fix that landed, a config or infrastructure change,
a merge or a release step. Skip routine reads and questions.
4. **Curate, don't accumulate.** Before adding, check whether it is already there (the injected memory, or `search`).
Update in place rather than appending a variant. When memory looks repetitive or stale, run the
   `curate-memory` skill.
5. **Consult before acting.** Before complex or unfamiliar work, search the vault and past sessions first.

What NOT to record:
- secrets (passwords, tokens, keys), client personal data or payment data
- anything derivable from the code or git history
- per-codebase details (those go in Claude Code's per-project auto-memory)
- ephemeral task chatter
- speculation presented as fact

A `Stop` hook (`~/scripts/memory_nudge.py`) reminds you once after ~30 tool calls with nothing recorded. It is a
prompt to decide, not an order to write. Answering "nothing worth keeping" is fine.

The “What NOT to record” list is as important as the directives. An agent told to “record learnings” without limits will record everything: task chatter, facts that git log already holds, guesses phrased as conclusions. Saying what doesn’t belong is what keeps the memory small enough to be worth injecting.

4. Enforcement: the Stop Hook Nudge

The directives say record without being asked. With agy that was a hope. Claude Code has a Stop hook, which runs every time Claude finishes a turn. It receives the session’s transcript_path and can return {"decision": "block", "reason": "…"}, which makes Claude continue with that reason as its next instruction.

Blocking every stop would be unbearable. memory_nudge.py blocks once, only after real work, and only if nothing was recorded:

  1. It counts the tool_use blocks in the main conversation, skipping sidechains. Only lines containing "tool_use" are parsed, so a 67 MB transcript takes 0.18 s.
  2. It notes the position of the last memory write: an obsidian_memory.py add-note/log/set-state/write-note/... command, or an Edit or Write inside the vault.
  3. If 30 or more tool calls have happened since the later of (last memory write, last nudge), it blocks with the reason below and saves the position. Otherwise it stays silent.
  4. If stop_hook_active is set (we are already inside a nudge), it does nothing, so there can be no loop.

The reason is written as a prompt to decide, not an order to write:

Memory check: you have done 40 tool calls since anything was written to the Obsidian memory. Before stopping, decide whether this work produced something worth keeping across sessions, and if so record it… If nothing is worth keeping, say so in one short line and stop.

“Nothing worth keeping” has to be a valid answer, otherwise the hook would manufacture trivia. The test matrix I ran before switching it on:

10 calls, no write → (silent)
40 calls, no write          → {"decision": "block", "reason": "Memory check ... 40 tool calls ..."}
same transcript again → (silent: already nudged at this position)
stop_hook_active = true     → (silent: no loops)
40 calls, memory write @25 → (silent: only 15 since the write)
same session grows to 75    → {"decision": "block", ... 35 tool calls ...}
CLAUDE_MEMORY_NUDGE=0       → (silent)
garbage on stdin → (silent, exit 0: never break Claude Code)

Registration in ~/.claude/settings.json, next to the SessionStart/SessionEnd hooks from Part 1:

  { "hooks": [ { "type": "command", "command": "python3 /home/gvoina/scripts/memory_nudge.py", "timeout": 10 } ] }

5. Curation: A Report, a Skill and an Archive

In the agy post, “deduplicate, categorise and prune” was one sentence. Here it is split into what a script can do deterministically and what needs judgment.

curate: The Deterministic Half

obsidian_memory.py curate produces a Markdown checklist and changes nothing:

# Memory curation report (2026-11-08T22:00:22+02:00)

## Semantic memory (Meta/claude-memory.md)
- 5 bullets, 922 chars; last-curated: never
- per section: User & environment: 1, Infrastructure: 1, Notes log: 3
- [ ] MERGE? (78%)
    - [Notes log] - 2026-08-01: Perf scripts need JAVA_HOME pointing to JDK 21
    - [Notes log] - 2026-11-07: perf scripts require JAVA_HOME set to JDK 21
- [ ] PROMOTE or PRUNE: 1 Notes-log bullet(s) older than 30 days:
    - (99d) - 2026-08-01: Perf scripts need JAVA_HOME pointing to JDK 21

## Working state (Meta/states/claude.md)
- last-run: 2026-11-08T22:00:11+02:00 (0 days ago)
- [ ] 3 placeholder section(s) still say '(nothing yet)'; fill them in or drop them

## Agent log (Meta/agent-log.md)
- 2 day sections, 279 chars
- [ ] ARCHIVE: entries older than 90 days, run `obsidian_memory.py archive-log`

## Agent-authored notes (Meta/claude-authored.md)
- 1 notes, 2 writes
- [ ] ORPHAN: [[Knowledge/Fix stale Kotlin bootstrap build]] links to nothing; add related links

The checks:

CheckRule
MERGE?any two semantic bullets ≥ 70% similar (deliberately lower than add-note‘s 85% write threshold)
PROMOTE or PRUNENotes-log bullets older than 30 days, which should have been triaged by now
STALE?working-state lines that mention a date more than 14 days ago
TOO LONGworking state over 2,500 chars, the point where SessionStart truncates it
ARCHIVEagent-log sections older than 90 days
REVIEWagent-written notes not updated for 180 days
CONSOLIDATEagent-written notes with 4 or more ## Update sections
ORPHANagent-written notes with no outgoing [[links]]
MISSINGan audit row whose note I deleted or renamed (the agent must not recreate it)

archive-log --keep-days 90 is fully mechanical. Old day sections move to Meta/archive/agent-log-YYYY.md and the live log stays short.

/curate-memory: The Judgment Half

Deciding which of two similar bullets survives, or whether a 99-day-old fact is still true, needs a model. That half is a Claude Code skill. Claude can invoke it itself when the injected memory looks repetitive, or I can type /curate-memory:

---
name: curate-memory
description: Curate Claude's long-term memory in the Obsidian vault (~/Vault/Meta and the Knowledge/ notes Claude wrote). It merges duplicate facts, promotes recurring notes into the right section, prunes obsolete working state, archives old log entries and consolidates agent-written notes. Use when the user asks to curate, clean up, tidy, consolidate or review the memory, or when the SessionStart context shows the memory is large, stale or repetitive.
allowed-tools: Bash(python3 /home/gvoina/scripts/obsidian_memory.py *), Bash(python3 /home/gvoina/scripts/search_vault.py *), Read(/home/gvoina/Vault/**), Edit(/home/gvoina/Vault/**)
---

# Curate memory

You own this memory. Curating means making it **smaller, truer and better organised**, never longer for its own sake.

1. Get the report: `python3 /home/gvoina/scripts/obsidian_memory.py curate`
2. Work through it, editing the files directly with Edit:
   - **MERGE?**: if two bullets say the same thing, keep one combined bullet with the newest date and delete the other.
If they only look alike, leave them.
   - **PROMOTE or PRUNE**: if a Notes-log bullet is still true and useful, move it into the right section
(User & environment / Infrastructure / Engineering principles / Projects). Delete it if it is obsolete,
trivial or already obvious from code or git. If unsure whether it is still true, verify it (read the file,
run a harmless command) or keep it.
   - **STALE? / TOO LONG / placeholder**: rewrite `Meta/states/claude.md` so it reflects only what is
actually in flight. Finished items become one line under "Recent milestones", which keeps at most about 5.
Use `obsidian_memory.py set-state` with the new body on stdin.
   - **ARCHIVE**: `python3 /home/gvoina/scripts/obsidian_memory.py archive-log --keep-days 90`
   - **CONSOLIDATE**: fold an agent-written note's `## Update` sections into its main body and remove the
update headings. Keep `created`, set `updated` to today.
   - **ORPHAN**: find related notes with `search_vault.py "<title keywords>" --exclude Meta/claude-sessions`
     and add a `## Related` list of `[[links]]`.
   - **MISSING**: the user deleted or renamed a note. Fix the row in `Meta/claude-authored.md` and don't recreate the note.
3. Never touch `Meta/claude-sessions/` or `Meta/claude-session-history.md` (generated), and never edit
notes the user wrote unless they asked you to (notes without `author: claude-code`).
4. Never delete content the user wrote in `user-profile.md`. You may only add to it, and only for preferences the user stated.
5. Finish with:
   - `python3 /home/gvoina/scripts/obsidian_memory.py mark-curated`
   - `python3 /home/gvoina/scripts/obsidian_memory.py log "Curated memory: <what you merged, promoted, pruned, archived>"`
6. Report to the user in 3 to 6 lines what changed, and anything you were unsure about and left alone.

The guard rails matter more than the procedure:

  • It only edits what it owns: Meta/ memory files and notes with author: claude-code. My notes are off limits unless I ask.
  • It verifies before pruning: “If unsure whether it is still true, verify it or keep it.”
  • It never touches the profile: it can add stated preferences, never delete what I wrote.
  • It leaves a trace: each curation ends with mark-curated and an agent-log entry listing what was merged, promoted, pruned and archived.

allowed-tools pre-approves exactly the memory CLI, the vault search, and Read/Edit inside the vault, so a curation pass runs without prompts but can’t wander outside.

6. The First Real Entries

The first thing the system recorded was knowledge about itself. At the end of the session that built it, following its own directives, Claude wrote:

$ obsidian_memory.py add-note --section infra "Obsidian vault has Omnisearch with HTTP API on 127.0.0.1:51361 ..."
added to 'Infrastructure'
$ obsidian_memory.py add-note --section infra "Claude Code exposes CLAUDE_CODE_SESSION_ID to Bash tool commands; ..."
added to 'Infrastructure'
$ obsidian_memory.py log "Added self-curating memory: sectioned claude-memory.md, write-note, curate/archive-log, curate-memory skill, memory_nudge.py Stop hook"
logged
$ obsidian_memory.py set-state < new-state.md
state written

Both facts are good examples of what should be recorded. They are non-obvious, they hold across projects, and they cost me real time to establish: the Omnisearch quirk came from testing against the live plugin, and the environment variable from inspecting the session. Neither can be derived from code or git.

7. Full Listing: obsidian_memory.py

This version includes everything from Parts 1–3: context injection, the session-archive search, sections, deduplication, write-note, curation and archiving. It imports redact() from the session archiver and search() from search_vault.py, so all three scripts share one redaction policy and one search engine.

8. Security and Safety

  1. Redaction on every write path: add-note, log, set-state and write-note all go through the same redact() as the session archive.
  2. Append-only by construction. write-note cannot overwrite. Destructive edits only happen in the curation skill, which is limited to agent-owned files and must log what it did.
  3. Vault boundary. Note paths are resolved and checked against the vault root, and generated folders are protected.
  4. Auditability. claude-authored.md and the agent log answer what was written, when, and from which session. source-session in each note leads back to the archived conversation.
  5. Fail open. The nudge hook swallows every error and exits 0. A broken memory system must never block my work.
  6. A human in the loop for now. Curation could run on a weekly timer (claude -p "/curate-memory"), but that would let an agent edit my vault with nobody watching. I run it by hand until I trust its judgment.

9. Lessons

  1. Directives without mechanisms decay. “Deduplicate” in a rules file is a wish. A write path that refuses duplicates is a guarantee.
  2. Separate the deterministic from the judgment. Scripts find candidates cheaply and reliably. The model decides only what really needs deciding.
  3. Make “nothing” a valid answer. A nudge that demands output produces garbage. A nudge that asks for a decision produces memory.
  4. Ownership boundaries make autonomy safe. The agent can freely curate what it wrote, because it can’t touch what I wrote.
  5. Make injection worth it. Sections, deduplication and pruning exist so that the context loaded into every session is something Claude actually needs.

With archiving, retrieval and self-curation in place, Claude Code now has what agy had, and in a few places more: hooks enforce what agy only had as rules. Point both agents at the same Meta/ folder and they share one agent log and one user profile, in plain Markdown, in a vault I own.
